When you use "make up" as a verb it has a different meaning. In one context it means fixing things between a friend, sibling, etc.
When I was a kid my brother and I would fight, but our parents put us in time out until we made up.
The other meaning of "to make up" means trying to catch up, either time spent with people, or for a class.
I haven't seen him in years, so now we're making up for lost time
I missed class, but my teacher is letting me make up what I missed.

@DangerDeShazer So “put on make up on one’s face” Or “do makeup” sounds natural rather than just “ make up”. ??

There's one more usage I forgot, "to make up" can also mean to say something that isn't true, like making a rumor.
A:You said he ate my chips
B:I made that up, I ate your chips

The main point is that when you are talking about the stuff you put on your face, you should always link it with a verb.
Put on/apply/do/use make up
If you don't it could lead to confusion
