"I'm going to be in Japan" means you are placing the subject (in this case it's you) in Japan as a perspective.
"I'm going to Japan" means literally you are going to japan. Notice I took away "go to" because "going to" is the correct verb.
To go: 行く、行きます。
Going: 行っている、行っています。

They can mean the same thing, but the main difference, in my opinion ,is “I’m going to be in Japan ”. You are already going, no question. You bought your ticket and are ready to head there. (“I’m going to be in Japan this weekend.” “I’m going to be in Japan from 3/3 to 3/10”)
“I’m going to go to Japan ....” can be used for when you are already going (“I’m going to go to Japan in March.”) or if you haven’t set a date yet. (“I’m going to go to Japan someday!” “I’m going to go to Japan after I’ve saved up enough money.”)

If you use abbreviation, “I’m gonna go to Japan ....”. I would say “go to” still.

In the case of using "gonna", you still say "go to" because gonna is a slang for saying you are going to do what you say after that.
The reason you take away "to go" after "I'm going to" is because it means the same thing.
Example sentences:
I'm going to be in japan during the 2020 Olympics.
I'm going to Japan with my family.
In both cases it's assumed that you are definitely going. It's just that we don't need to say we are going to do what we are going to do.
The reason we use only one form is because we are talking about "tense".
Past Tense: I've 「gone」to Japan already.
Present Tense: I'll 「go」 to Japan one day.
Future Tense: I'm 「going」to Japan tomorrow.
English uses SVO.
Subject. Verb. Object.
I (am) going (to) Japan
Going and Go are both forms of the same verb. You only need to use one of its form.

AlohaBSHK is correct that the correct verb is ‘going to’ (taking out ‘go to’). If you’re writing an essay or something, you would use ‘going to’ without question. But in common speech some often use “going to go to” which is shortened to “gonna go to” or “goin’ to” (which is the shortened form of “going to”)
If you’re going to use ‘gonna’ using a verb after it sounds more natural to me.
“I’m gonna the store.” X
“I’m gonna go to the store.” O
“I’m gonna the beach today. Wanna come?” X
“I’m gonna go to the beach today. Wanna come?” O
